Verlander (2-10), who had been winless in six home starts this season, worked six innings, allowing two runs on seven hits with five strikeouts and two walks.
The 41-year-old signed a one-year, $15 million deal in January but had struggled at Oracle Park, with the Giants dropping nine of his previous 12 outings there.
Flores opened the scoring in the second with a solo shot before Matt Shaw’s RBI single pulled the Cubs level in the fourth.
Chicago briefly went ahead on Carson Kelly’s RBI hit in the fifth, but Heliot Ramos doubled home the tying run and Rafael Devers followed with a bloop single to put San Francisco in front. Chapman added insurance with his 17th homer in the sixth.
Ryan Walker closed out the game for his 12th save as the Giants notched their third straight win after a four-game losing streak.
For Chicago, starter Matthew Boyd (12-7) struck out eight in 5 1/3 innings but was tagged with the loss. The Cubs had entered the contest on a three-game win streak and winners of eight of their last ten.
