The aircraft entered the water at around 10.15 am near Shelter Island, opposite Naval Air Station North Island, as confirmed by local fire and rescue services.
Multiple rescue boats converged on the scene at the naval facility, which serves as a base for military aircraft operations.
Both pilots were taken to a nearby hospital with their conditions yet to be confirmed, according to New York Post.
A harbour official's radio communication stated: "We saw it take off and it landed over there in the water next to harbor police over there." Another responder noted: "We're at the site and we're recovering two parachutes."
The submerged aircraft remains underwater whilst response vessels maintain surveillance of the area, as documented by live coverage.
NBC San Diego reported that a charter fishing boat witnessed the ejection and recovered both crew members, who were conscious during their rescue. Local security footage appeared to capture the aircraft's nearly vertical descent before it disappeared behind a building.
A large-scale military aviation exercise was underway in Southern California during the incident, though any relation remains uncertain.
"The EA-18G Growler aircraft we fly represents the most advanced technology in airborne Electronic Attack and stands as the Navy's first line of defense in hostile environments," according to official Navy documentation.
